Describe the bug
When setting up a fresh modlist on current version of Rimworld, I found that many mods weren't listed on either side. Upon using auto-sort, mods that I hadn't selected would appear as active, and more of the missing mods would appear on both sides. Sometimes even after deselecting these newly-active mods and closing the menu, restarting rimworld, and re-opening, they would become selected once more, though I can't reproduce
I suspect this is probably related to the recent Rimworld change, which enforces mod load order internally, and may be causing some discrepancy when Rimworld changes the modlist without the Mod Manager being aware of it
I don't have any logs because it seems to have stopped happening, and I suspect they wouldn't show anything out of the ordinary; there were no errors being thrown. In my case it was repeatedly adding Save Our Ship, Alpha Animals, and one of the VFE mods that isn't compatible with current rimworld version. By the time I started digging into the logs and mod file, I stopped seeing issues
I don't exactly expect this to get fixed or anything, especially being so vague and weird, but just wanted to bring it up in case you might know of some spot that would indeed break if Rimworld was internally reordering the mods
